Not entirely sure what you mean by your post?

absolutely - have always asked before using somebody as a reference. There have been cases where I haven't used my current employer as the primary referee on a job application but whoever my referee is I have always asked their permission first without exception.

I think you need to let your current boss know as I have know people refusing to give reference as weren't asked, most bosses understand the need for progression so if as nice as you say will be fine

I wouldn't ever use somebody as a reference without asking them first. In this case I would approach your boss (as you have already put them down as a reference) and explain the situation, remembering to say you don't really want to leave but it is too good an opportunity to not even apply.

Most employers understand that it's a sensitive issue and often won't actually request a reference until they make an offer.

my policy has always been to be up front. If I use somebody as a reference I always ask first.
